It was done intentionally to both pay homage to the fact that it comes from an anime and to differentiate her as a special type of cyborg. I loved the movie and they actually did a really good job at making her just appear like a real human with really big eyes. There were some parts of the movie where I totally forgot about the whole big eye thing.
